If I use 2 directories with the -datadir option I got the error:

error: incorrect rpcuser or rpcpassword (authorization failed)

You need to pass the same -datadir parameter to multichain-cli, so it picks up the right username and password for each node. And you also need to ensure that you set a different rpcport for one of the nodes in its multichain.conf file, since two nodes can't listen on the same port.
